Rune Coin allows War Mages to purchase Traps, maybe open some Chests, or even pay for Sentinels to help defend the Rift. Maybe you want to save a little Coin for future use, nothing wrong with that.
Do I keep my Rune Coin at the end of a Wave?
You can save up Rune Coin as much as you want between Waves. Don't feel too much pressure to spend it all at once! (Personally, I always spend my Rune Coin as soon as I can, but that's just my playstyle!)
Do my Rune Coins roll over into the next Mission?
Once the level ends and you're given the opportunity to Gamble Forward to the next Mission, your Rune Coin will be reset to the default amount when you start the new Mission.
There is only one exception to this rule, and it's the "Playing the Odds" Thread which can be collected as you play the game. I won't go into too much detail here though, go find it in-game!
Keep in mind, there are also Skill Upgrades, Rift Blessings or even Distortions that could impact your starting Starting Rune Coin!
